Well, actually, the gov'ment is already after anyone who might have been exposed to the outside world and is kicking them all out, which is where the game begins, so that's really not the case.
The case is really more that you have people who are a direct threat to the established order, in that Lightning seems to be established as a problem from the beginning of the game on. I mean, she used to be part of their military, and it seems she was pretty high up given Jihl was apparently her commanding officer, and she seems pretty high on the food chain. On top of the training that involves, she has her gravity thing, which she's more than happy to use for high-flying acrobatics.
The fact they gain the power to summon Eidolons and use magic really doesn't help matters much, because it makes them even more of a threat and also comes with the baggage that they have to complete a given task before they die or suffer an eternity as a bloodthirsty monster, which only really appeals to a certain demographic. Given the assumption they aren't part of said demographic, it's pretty safe to assume you have a handful of very powerful and desperate people running around whose interests are in direct conflict with yours.
