I mean, Wii-functional? Would that involve, like, spinning the guitar by its strap over your shoulders? Gesturing setting it ablaze? Throwing your shirt? What manner of carnage could arise from encouraging people to further rock out when bowling causes hospital visits?!

Sure, you could try and make a Wii motion sensitive thing, and make it so you hold the wiimote part in the air about where the frets are, then strum the nunchauk attatchment next to your crotch. But it would be clumsy and hard to play since the buttons would be the only way to hold them, and good luck playing Expert on that.

That, and you look like you're playing an air guitar with a remote-controlled dildo.

All I can think of when it comes to the Wii version, is not Guitar Hero, but Trombone Hero...

More Count Zero, More Honest Bob and the Factory-to-Dealer Incentives, more songs!

Also The Aquabats' "Danger Woman" could work awesomely, along with something by Reel Big Fish. They in game = Me imploding from awesomeness!

Blue Öyster Cult's "Don't Fear The Reaper" would open up a whole new can of rock. (You could even make a cowbell track for the Wii version. Damn that sketch, I'll never be able to listen to that song without laughing again.)

I'd also go for just about anything by The Gun Club or NoMeansNo. As for Neil Young, I've always been partial to Dangerbird, but once again anything works.

Oh, yeah, Count Zero, Honest Bob, and the Acrobrats had some of the best bonus songs in both games.

I hope Shaimus, The Slip, and Brian Kahanek are all able to come back for the next one.

I still think that Machine Supremacy's Hero should be the new top-tier song. It's so blindingly fast it'd be perfect in all ways. Sure, it doesn't quite have that nigh-impossible Free Bird aspect to it, but I'm sure it deserves to be in the final bracket at least.

Guitar Hero for Wii? Make the console sense the guitar neck's position and make your character's pose on-screen correspond to what you do. Might be just a gimmick, but there's also the possibility of awarding extra points for rock star poses. Kinda like Star Power.
