In two years they figured out how to fire off rounds SO FAST that all guns would have similar overheating problems as ME1's sniper rifles, so they then figured out how to conduct that heat into a sink, that dissipates heat quickly by allowing packets of it to change state in a near immediate fashion. Once all the packets have changed state a new heat sink has to be placed in the gun so that the friction from firing rounds that powerful doesn't turn the gun to slag.
This is also why Cerberus didn't keep your god like spectre x and collosus/pred x equipment. It'd be useless against/with the new armaments being used.
Note: I totally just pulled all of that out of my ass and don't have the game (and therefore lack the codexes to look up the real reasoning), but it's really really really not hard to justify this if you care to at all.
