I don't really plan on doing anything with this, I just thought it was a neat idea and thought I'd share. I probably have this more fleshed out in my head than I will be able to convey in this post so feel free to suggest ideas or ask questions.
So it starts in a modern, earth-like world (or earth itself) populated by regular shmoes but also a minority of super-powered humans and other beings. A comic book universe with all the ensuing tropes - Supermen, mutants, gadgeteers etc. The backdrop of the larger story begs the question: Who built the batcave? Who installed the plumbing? Who built Wonder Woman's jet, and why? Enter a small but powerful organization whose main purpose it to outfit 'heroes' and, occasionally, 'villians' with the tools they need to do their job. It's... well, it's a lot of things. It's Edna Mode, it's Torchwood... it's Section 31. It's S.H.I.E.L.D., Area 51, and Warehouse 13 all in one. Yes the secret warehouse idea has been done to death, but I'm really interested in exploring the mundane aspects of superhero-ing and this seems like a good avenue to explore it through. Come on, you wouldn't want to meet the guy who installed the bat-toilet? Gotta be some good stories there. Or the pencil pusher who has to fudge financial figures around to explain away an expensive R & D budget? It also makes more sense to me that supers would rely on staffing from such an organization rather than conveniently have their own sidekicks/ super geniuses.

Funny, I was tossing a idea around for something similar but where its the Villains themselves doing the mundane things. I was going to write it off as a comedy and mostly centered around a Evil Genius and his henches running a computer repair shop to fund his "endeavors." However (the Doctor Doom expy) Lord Oblivious and his sarcastic irreplaceable "#3s" have been stealing the show. But otherwise Its a good idea but it has little movement in there. There is only so much you can do with it.

I like the idea of not being tied to just a few characters and being able to tell many different stories that all fit together. Obviously there's possibility for espionage, political drama, ethical dilemmas. Maybe they outfit a villain posing as a hero and have to deal with that now?
Alternatively you could follow one character - some relatively menial worker - and the story is, true to my intent, give from his perspective. I dunno, something like that.

I suggest that if you do write it around a lot of people start it off as a "mocumentary." then later if you want to isolate it down to a few characters later and add your other things in there it would blend like District 9. Thats actually what I want to do with Evil Genius computer repair

This actually sounds interesting. I just love the idea of a supervillain having to negotiate with a contractor to build his lair.

You could even draw a even larger story leading to the Super Heroes and Super Villains being mere pawns in a on going corporate war between two or more Mega Corps.
