If that's actually stated, it was done in such an offhanded manner as to be exactly the same as not stating it at all. I remember reading all sorts of stuff about how he got repaired on wiki and in forums, but I can't recall anything in the actual game. It was pretty much, you fight the Nightmare, then Zero shows up and is like "'sup, X?" And X is like "daaaaaaaaaaamn, brother." And then they do that hilarious warrior armlock thing. Probably with sexy consequences. And now all I can think of is Alia suddenly popping up to give X a sex tutorial.
"X! I'm detecting a bishonen reploid in close proximity!"
"Uh, yeah, I know that Alia. Look, can you unfreeze me? We're kind of busy here."
