If all the software you have on the computer is stuff you got from the repositories then I wouldn't worry about it too much and just upgrade, as it will make sure that dependencies are satisfied and things don't break. However, this does not sound like it is the case. I'm thinking that you should look on the websites of whatever the software is and see if it says anything about compatibility with Jaunty.
As for the Trash and Computer link issues I'm not really sure. The Trash sounds like it is now symlinked to /dev/null or something similar though. I'm also curious as to what you mean by backing up your system. If you just want to get all of your files off of it you could always just make a copy of your home directory and throw it somewhere. If you want everything backed up then I'm sure that you can find something that will do it in the repos. sbackup sounds like it fits what you're talking about.
